Index Page, checkout page?

Ive edited the primary template so it looks like the information site, however the primary template change hasnt effected the index page of the catalog and the checkout page. Where do I edit those? Shouldnt the primary template overrule ALL templates?

Design | Options | Layouts is where you can fix this problem
