Notification emails

Periodically notification emails are not being sent when an order is received through my site, any reason why this might happen and/or any way I can prevent it from happening?

If you mean the customer email, then this is only sent when the customer has paid, gone to receipt page and clicked the 'done' button. If they don't do this then it isn't sent.
