I want to notify customers that orders will not be shipped for the next two weeks, can I add a pop up box or something like that?

You could put something in Design / Options / Shop Defaults / Page Header/Footer. This will appear on all catalog pages so your customers will be well warned.

Also you can put HTML in there if preceded by !!< and followed by >!! so your message could be

!!< <font color=red><b>We will be unable to ship..... </b></font> >!!

and will thus be bold and in red.
