upgrade from 6.01 to 6.02

I've just completed my first store (and begun taking orders on day one, which is great).

I've just worked out how to do the catalog on one machine and download orders on another.

Which should be great except the order processing I installed is 6.02, and the design catalog is 6.01.

This causes a clash when downloading orders as it says the server scripts are from a different version and doesnt seem to like downloading the latest orders.

How do I upgrade to 6.02 safely without messing up my highly tweaked template files and code?

You will need to upgrade your uploading machine to 6.0.2.

However, never fear. There are next to no template changes between 6.0.1 and 6.0.2. This means that the Site Upgrader will compare the original theme files in 6.0.1 and 6.0.2, see that there are no differences and so not try and change your templates.
